Organization Description:
Sophic Systems Alliance Inc. is a life science/biomedical software and services integrator focused on supporting complex disease research. We were founded in 1993 and today, support pharmaceutical as well as government/academic research organizations in the fight to find cures for complex diseases and today, we are focused on cancer. The company is headquartered in Falmouth, MA with an office in Rockville, MD. We plan to open an office in Northern New Jersey in Q2 of 2007. Sophic is on the GSA Schedule 70 and is a Service Disabled Veteran Small Business (SDVOSB).

NCI Cancer Gene Data Curation Project

During the past three years, we have worked on the NCI Cancer Gene Data Curation Project. In this project we use NLP Linguistics Software to text-mine MEDLINE to identify and manually annotate all cancer genes, the relationship between each gene and the specific cancer disease and the relationship between the cancer gene and compounds and treatments for each type of disease. We are now working on Phase II of this ongoing project.

The Cancer Gene Atlas Project (TCGA)

Because of our success in the Cancer Gene Index Project, Sophic was received a TCGA project to use automated and manual annotation processes to identify abnormalities, metastasis and mutation processes for brain, ovarian and lung cancer genes. We are now working on this project.

NCI Center for Cancer Research Knowledge Management Implementation

In 2007, we licensed a suite of Knowledge Management Software to NCI for implementation in six CCR labs focused on brain, ovarian, radiation, pediatric, tumor metastasis, and cellular and molecular cancer research. Our scientists are working with the PIs and their teams to configure the systems for each lab’s specific disease environment, each research strategy, and each unique combination of data sources. Through this process, we are also building a “shared knowledge layer” that will be accessible throughout CCR.

Northern New Jersey
Today, our commercial customer base includes a global pharmaceutical company in Northern New Jersey and we anticipate continued growth in this industry segment. Additionally, we will be implementing our Knowledge Management Environment at a leading Cancer Center to support both research and patient care.

Qualifications of Sophic Scientists

1. Sophic Scientific Subject Matter Expert GSA (SSA-1A)

Education: PhD or MD from an accredited US or international educational institution in the scientific or medical area identified in the statement of work. PhD or MD may be substituted with a Master’s degree +10 year’s experience.

Experience: Minimum eight (8) years of experience related to the tasks identified in the statement of work. Experience does not include Doctoral or Masters academic studies.

Functional Responsibility: Capable of leading, planning, developing, configuring, implementing and training customer researcher scientists or medical doctors in the use of Sophic’s software offering. Capable of leading projects in scientific, medical and biomedical areas of expertise listed below and specified in the statement of work. Advanced scientific and software knowledge allows Scientist Subject Matter Experts to perform analysis of detailed and complex areas including large scale annotation projects of scientific material.

Areas of Scientific Expertise:
Biology Chemistry, Computer Science, Database Administration, Oncology, Pathology, Epidemiology, Translational/Clinical Medicine.

Duties:
Scientific Subject Matter Experts interface directly with customers to maintain alignment with deliverables detailed in the statement of work. Develop strategic direction, management approaches and lead software implementation projects, large scale research projects, and automated and manual annotation projects, basic and advanced research programs, utilizing leading-edge techniques, procedures and technologies including:

• Sophic’s software offering including linguistics, analysis, simulation, integration and knowledge management.
• Automated and manual content annotation.
• Molecular Biology and Drug Discovery
• Scientific, Medical and Biomedical Database Management
• Gene & Protein Databases
• DNA Sequencing & DNA Sequence Analysis

2. Sophic Scientific Software Project Leader GSA (SSA-2A)

Education: PhD or MD from an accredited US or international educational institution in the scientific or medical area identified in the statement of work.
PhD or MD may be substituted with a Master’s degree +10 year’s experience.

Experience: Minimum eight (8) years of experience related to the tasks identified in the statement of work. Experience does not include Doctoral or Masters academic studies.

Functional Responsibility: Capable of leading, planning, developing, configuring, implementing and training customer technical and informatics staff in the use of Sophic’s software offering. Is a subject matter expert in the various technical areas listed below and specified in the statement of work. Advanced systems, database, scientific, biomedical or medical knowledge allows Scientific Software Project Leaders to perform analysis of detailed and complex areas. Capable of leading technical, informatics, scientific or staff in technical systems design, integration, configuration, testing, implementation, training and education of user defined systems.

Areas of Technical Expertise May Include:
Sophic software offering including linguistics, analysis, simulation, integration and knowledge management: Systems Design, Programming in C++, Java, Perl, SAS, Bio-Perl, SQL, SAS, Unix/Linux Environments, Oracle, Text/Data-mining, and various COTS

Duties:
Scientific Software Project Leaders interface directly with customers to maintain alignment with deliverables detailed in the statement of work. Develop strategic direction, management approaches and lead software implementation projects, large scale research projects, and automated and manual annotation projects, basic and advanced research programs, utilizing leading-edge techniques, procedures and technologies including:

• Sophic’s software offering including linguistics, analysis, simulation, integration and knowledge management.
• Automated and manual content annotation.

Capable of participating in scientific, medical and biomedical projects in areas of expertise listed below and specified in the statement of work. Experience: Minimum two (2) years of experience related to the tasks identified in the statement of work. Experience does not include Bachelor’s or Masters academic studies.

Functional Responsibility: Capable of participating in planning, developing, configuring, implementing and training customer researcher scientists or medical doctors in the use of Sophic’s software offering. Capable of participating in scientific, medical and biomedical projects in areas of expertise listed below and specified in the statement of work. Intermediate scientific and software knowledge allows Scientific Subject Matter Associates to perform analysis of detailed and complex areas including large scale annotation projects of scientific material.

Experience: Minimum two (2) years of experience related to the tasks identified in the statement of work. Experience does not include Bachelor’s or Masters academic studies.

Functional Responsibility: Capable of participating in the planning, developing, configuring, implementing and training customer technical and informatics staff in the use of Sophic’s software offering. Associate Scientific Software Engineers are knowledgeable and skilled in various technical areas listed below and specified in the statement of work. Intermediate systems, database, scientific, biomedical or medical knowledge allows Associate Scientific Software Engineers to perform analysis of complex areas. Capable of interfacing with customer technical, informatics, scientific or staff to participate in technical systems design, integration, configuration, testing, implementation, training and education of user defined systems.

Areas of Technical Expertise May Include:
